Just downloaded Sophps for Mac Home and had the scanning going on... then icon gone from the dock

I am a bit paranoid abt having my firewall off for the entire time having this mac.
So i just downloaded this and immediately started the scan.
It was up to 30% of the scanning then the icon on the dock was gone!

I went right back to lauch pad and clicked on the icon there...
scanning resumed.
Does this mean my mac has been hacked or has malware installed?

There is no known malware that exhibits this technique.  While it is possible that someone has gained remote control of your computer and killed the scan, this is unlikely, as it would draw attention to their remote access.  If you open console.app and check the crash report and system logs, you will likely see that the UI died due to something more benign.
